Turning off addin removes folders from design library?

I recently noticed that when I turn off a particular addin that all
the folders from my design library (tools, options, file location,
design library) are removed. When I turn the addin back on the folders
are added back to the design library. These particular folders are
sub-folders of a folder used by the addin. Tech support for the addin
(also are sw var) says that it has nothing to do with the addin but
rather is normal sw behaviour. My initial response is that this cant be
true because if I create a new sub-folder in that same parent folder
and add that new folder to my design library it does not get removed
from the design library when I turn the addin off.

This is a pretty isolated case so I imagine nobody is going to be
able to confirm if what my var is saying is true but I was curious if
anyone has had any experience with addins being turned on and off and
folders being removed from the design library. I am Ok with being told
I am wrong but I have never seen this behaviour before and it just does
not sound right to me.
