I am trying to see the best way to line up a shaft or round hole with
a square hole. Do I need to put a centerline between points of the
square hole and mate to midpoint of line and axis of shaft?
Whats the best way people have found?

Yes....either a centerline in the square hole...could be between two
planes as well as points, mated to surface of shaft....or.... sketch
with circle in/on square hole...or if they have same dimension two
    tangent mates.

I always put an axis down the middle of square holes for this purpose.

You might also try using a Symmetry mate, mating the round hole's axis
to the sides of the square hole. You would need to do this twice,
once for each pair of opposing faces on the square hole.

There's also the width mate, new in 2007.

Constrution line in the diagonal, centerpoint on it.

    Mate the point concentric

Where is the axis line and the centerline different? If I put in a
center line, is that not the axis line? Where is the insert axis
command? Sorry I am not as experienced.
    Thanks

Well....it's just a SW terminology I guess..... a centerline is
something I draw in a sketch or insert in a drawing... an axis is a
feature I insert in a part or an assembly, but in reality it's kinda
the same thing. You find the axis insert command under Insert /
    Reference Geometry.
